Know nothing about KTM, but if it was mine, I'd be inclined to strip the topend and take the barrel and head to a good engineer, and ask them to check if the surface's have been machined correctly.

just a try

Make sure the breather pipes hanging below the bike (cow udder) are not trapped or blocked. This can cause back pressure and blow a gasket. I had this very same problem on my 450EXC I tucked the pipes away into the airbox so they wouldn't go below the water line when offroading, somehow i managed to put a kink in them in the process. You may or may not notice the bike being slightly difficult to start too. But if it has been like this from day one for you i guess you wont know what good or bad is for that bike.
