I don't think this will effect the end result! I think that the 2012 1000cc RCV will be a well sorted rocket ship next season!! They are not going to let a re run of the 800cc era happen thats fo shizzle!!!

My understanding is that 1000cc engines with a bore of up to 83mm can be used whether that be factory prototype or modified production engines, but at the same time they can still choose to run their 800cc bikes in the same way they did when 4 strokes first came in and they let the two strokes still compete.  I think the BMW's S1000R is an 83mm bore which is probably why Suter used it as the motor for their 2012 bike. 

One of the reasons they are cheaper for private teams is because they don't need to lease an 800cc engine/bike from one of the manufactuers for crazy money - instead they just buy a production engine for peanuts and modify the tits off it then stick it in their chosen chasis.  They can't do this at the moment because currently no-one makes suitable 800cc engines.  I'm still not fully convinced this will be any good for the privateer teams though because you can put money on the factory teams developing mental 1000cc prototype engines that are beyond the competition level of the production based engines - Jury still out on that I guess.

Production based engine or prototype is up to the teams.... no v5 then .. : (

Maybe we will see a 1 litre production v4 .... : )

Maximum amount of cylinders is set at 4. For the 1000cc engines both factory and CRT maximum bore is set. CRT gets to use more engines and more fuel than factory teams.
