RS125

You'll need to provide a little more background so those in the know can help you.  What's the mileage on the bike?  How long have you had it?  Has it been regularly / properly serviced?  And what is the story behind the new cylinder kit?

Arrow exhaust

the exhaust on a two-stroke is quite a critical part of the tuning of them - changing it for a non-standard (whether aftermarket or "performance") can drastically alter how the bike performs.

Try a genuine Aprilia exhaust, and if that makes no difference you can rule it out.

Is your bike restricted (ie to comply with the 14bhp CBT limit)?

Whats the story behind the idle / temperature sensor faults?

What oil are you running?

Aprilia RS 125 2007

Hi Zachjee

The other thing that can cause a lose of power at the top end of the R.P.M. range, beside what has already been mentioned is a power valve not lifting to open the exhaust port fully?this can also carbon up and get stuck in its closed position or the servo motor or cable could be defective in some way.Good Luck

The CDI on an RS125 retards the ignition at 5000rpm to get the noise emissions down.

Maybe this has some bearing on the fault.
